I recently entered a debit as a Split Entry. Is there a way to mark one of the components of the entry as "Tax-Deductible"?

Not right now. We're planning to look into making this work better but we're trying to get CheckBook 2.5 first. 2.5 is the big update with CheckBook's back-end reworked to support syncing between devices - a major part of allowing us to provide an iPhone/iPad version of CheckBook. One workaround is to have variants of Categories that are tagged with a code to help indicate they're tax-deductible (even though they aren't included in the tax-deductible calculations in CheckBook proper). They could even be subcategories of the non-tagged version, so you could get an overall total for the non-tagged version and a subtotal for the tax-deductible portion. For example: Auto:Fuel and Auto:Fuel:Fuel TD.
