I seem to have too many files in iCloud Drive?

It looks like you really only have two documents in iCloud Drive there but the documents are showing as folders, with the database content revealed (which will normally be hidden in the proper file package form). What you'll want to do is remove the ".folder" extension from the folder names and the items will show as complete documents again. To have the Accounts.db out in the open is risky because, supposing that was pulled out or manipulated in some other app, you could lose access to your data.

Once everything's back in order with the documents, you can remove the one named "Accounts 3" because that one's database hasn't been modified since December of last year.

Thank you.
I hope I have it. Will it update correctly?

It does look like you have everything in order now. So, there shouldn't be any reason why things wouldn't update correctly once you're working with that file. It looks like that hasn't been used in over a week, though, which means you may want to be sure that's the document you have open for going forward if you're hoping to have automated syncing setup. To open the document in iCloud Drive now, you can double-click it.

I make entries daily.

So, I did a new backup of my active account, and backed it up to the iCloud Drive. It replaced the week-old file.
Then I opened the file from iCloud.

Now, whenever I open the app from the dock, it's the iCloud file that will be opening and updating (and not the one on my Mac?)

OK, I made a test entry, and the update shows up on iCloud Drive. I guess I'm good to go. Is there another file on my computer that should be removed? Do I get backups on my Time Machine and SuperDuper! drives still?

Since you're used to saving Backups to iCloud Drive, the "Accounts 2" and "Accounts 3" documents are likely both copies of your main file from last night and don't necessarily need to keep those. Having saved and opened the latest Backup from today from iCloud Drive, you will indeed be all setup so that what you're opening and updating that file, which is syncing to the cloud.
